Any disadvantages to burning data as ISO 9660:1999?

I noticed that burning a data disc using the ISO 9660:1999 standard allows for longer file names than a regular 'Joliet' disc.

Are there any disadvantages to burning this way, i.e. incompatibilities?

Only if your using DOS and possibly Windows 95.
